Yes something like this: I didn't want to delete first as some faculty may still be using the winter course. 
  I was inside of the new course that I started Math Manual Spring 2007 and I had done a backup (with all users) and put this on my desktop.) Then inside this new course, I restored using existing course.

What new spring class are you backup up to?
Nothing, would be my guess.  Are you simply choosing restore (from ANYWHERE in Spring), selecting that zip file of the Math Manual site, and choosing "new course" rather than "adding it but deleting this course first".
